As far as I know on most boats the shaft should be as straight as possible wheather its surface drive or sub drive. If it comes out of the transom at a downward angle, the prop will tend to lift the back of the boat. making the bow want to nose down, which will make the boat impossible to come up on plane.

I dont think the prop shafe should be as level as possible because you are pushing from under the boat so the pushing force is not centered with the drag.
on a real boat, and I have one, it is a function of the weight distribution.
For example if I have more weight in the front of the boat then I have to adjust the power trim to compensate.
I think on a rc boat you would have to either shift the weight or make the prop angle adjustable and then it's a matter of trial and error.

I think both answers are right in a way. I, personally would just make the shaft as parrelel with the bottom of the boat as possible, or in other words, try to keep the prop shaft angle at 0 degrees, and not more or less(-1/+1 degrees), 1 degree.
